Ésta tiene lugar cuatro años después del accidente "Twilight" (del juego de PS2), el cual no sólo afectó al mundo virtual si no también al mundo real. La Corporación CyberConnect (CC Corporation), la creadora y operadora del juego "El Mundo", hace un concurso de una "Edición Limitada de un Personaje" para los jugadores de "El Mundo". El premio del concurso es la Edición Limitada en sí misma: el legendario "Kite" (cometa) y "Black Rose" (rosa negra) de los ".hackers", algo que se prohibió a partir del incidente "Twilight". Una pareja de hermanos gemelos de segundo año de instituto, Shuugo (el hermano mayor) y Rena (la hermana menor), obtienen con éxito los personajes legendarios del concurso. Shuugo, quien quería dejar de jugar al juego, una vez más debe poner los pies en "El Mundo" por culpa de su hermana. En el mundo virtual, Shuugo y Rena conocen a otros jugadores, Mileyu y Houka, y se hacen rápidamente grandes amigos después de varios eventos y enfrentamientos. Sin embargo, el aparentemente pacífico mundo virtual empieza a sufrir extraños cambios tal y como ocurrió hace cuatro años.
