La historia del juego se centra en Harry Mason, su llegada a Silent Hill y su intento de encontrar a su hija adoptiva, Cheryl Mason. Durante el progreso del juego, el protagonista descubre que Cheryl tiene un pasado perturbador mientras los detalles de su origen son revelados.
