Secuela de de G.I. Joe. Dos soldados destinados en Kazajistán (el capitán Duke Hauser y su compañero "Ripcord") reciben la orden de transportar un armamento especial creado por MARS, una empresa de armas controlada por James McCullen. Tras ser atracados por unos bandidos, son rescatados por los "G.I. Joe", un grupo secreto internacional de fuerzas especiales dirigido por el general Abernathy (Hawk). Los bandidos pertenecen a una siniestra organización llamada "Cobra". Mientras Duke y Ripcord se entrenan para unirse al grupo, McCullen ("Destro") trabaja en secreto para Cobra y planea recuperar sus explosivos de “Nanomite”, que devoran el metal. Duke y Ripcord tendrán que demostrar que son unos auténticos héroes norteamericanos, impidiendo el lanzamiento de esos proyectiles antes de que Cobra los utilice para conquistar el mundo.
